Update from 2.5.2 to 2.5.4 Gateway Timeout 504 NGINX

Unfortunately I get a timeout (which does not happen often) when I want to upgrade from 2.5.2 to 2.5.4...
 
While the reparsing was running it produced the following server errors:

I hope it was just a hiccup due to high traffic or so.... unfortunately it is a shared server.
